I always have the M.2 SSD in the bottom slot. This automatically switches to the correct mode. See also the article in the mainboard manual. It says which slot behaves in which way.

In the manual you should find information about which SATA and PCIe ports are blocked when you use one or the other M.2 slot. Depending on this, the transfer speeds are also different.
