If I use a case (Corsair Carbide 200R) with a max. fan height of 165mm and the NH-D15, will it fit exactly or are the approx. 1 cm of the height of the mainboard not included?

My enclosure has 5mm more fan height according to the manufacturer's specifications and the fan has about 4 cm space to the enclosure wall. Should work well.
