Question about Honor Magic V3

I have had this smartphone for a few days. When I start it up and run certain apps, I get a message that the system is rooted. Unfortunately, this also means that certain (important) apps cannot be executed, e.g. AGOV or TaxMe. What is the reason for this message? Can this be rectified or what should be done to ensure that the apps run?
