So the kraken comes without rgb fans, which you have to buy. I guess the croshair commander is your fanhub? So if you just connect the fans to the fanhub, it will be controlled by your mainboard. Should be brand independent. We installed my kraken with a push pull system and the rgb fans are from alpenföhn.
