Yes, it is an ATX enclosure, so a micro ATX mainboard will also fit.
The fans are supplied with power via a Molex connection. The LEDs are powered via a SATA connection that supplies a small board with the LED controller. Are you sure you have everything connected?

I have recently installed a Cooler Master Hyper 212 RGB Black Edition (15.88cm), which fits perfectly but does not remain super much distance to the glass... depends on the motherboard and the processor, in my case a Gigabyte B550 Aorus with a Ryzeen 7.

Yes, you can, the mainboard is in ITX format (dress size S) and mainboards up to ATX size (dress size L) fit in the case. In between, there is still mATX (dress size M). And yes, your mainboard also has only connections, as you can control all the enclosure fans via a single fan connection (or even without a connection directly to the power supply unit).
