The covers are always included with the mainboard. That's actually logical ;)

According to our research, the first indicator is lit when the computer is on, the second is lit flashing when one of the hard drives is in use.

Large/normal ATX boards do not fit, so I had to buy a new case myself...

It gets power as soon as you turn on the pc and turns off as soon as you shut down the pc, because it is connected to the power supply.
Do you mean the power and activity LEDs? Yes, just unplug them from the mainboard. They should be marked PWR or PLED and HDD. If in doubt, check the manual of your mainboard.
