Is the Samsung 980 Pro compatible with the Msi Meg Z390 Godlike? So does it then work 100% on this motherboard or does it have any limitations with the Z390?

a 980 Pro is absolutely pointless without an AMD CPU aka PCIe x4

Yes the M.2 SSD is compatible with the Z390 chipset simply PCIe 3x Speed, which is not a problem.
