These fans have 4-pin power plugs....but my tower only has 3-pin plugs on the controller...... they still work...but is the difference very big? is it worth buying a 4-pin extension set and plugging it directly into the mainboard instead of the tower? ....... Thank you :)

Yes, you can.

With a 4-pin connection, an additional line is available via which the speed controller installed in the fan receives the exact temperatures of the respective components and can change the speeds independently.
