Does the ONE X2 lens cap still fit when the Insta360 One X2 lens protector is fitted?

Yes, the lens cap fits exactly over both lens caps.
I assume by lens cover you mean the case supplied to store the Insta360 one X2?
The cover (supplied) is very tight and it doesn't leave much room for manoeuvre. I tried it out right now. When the lens cap is on, the case can be fitted just about. But it doesn't make much sense. Because the mounted lens cap protects the protruding lenses perfectly and doesn't really need the cover any more.
