You can connect the Pump to the CPU_Fan as in the manual. For the fans it is better to split them to 2/1 or use one connection for each fan. You can use all fan connectros except the W_Pump1 and W_Pump2.
It's difficult to make such a remote diagnosis. Off the top of my head, I can think of one: - Not enough power? What kind of power supply do you have? - Are drivers (especially chipset) and bios up to date? - Any other devices connected to the USB ports?
We couldn't test this configuration, but if you put the graphics card in the top slot and the sound card just below it it should work. :)
